Is there a list somewhere of who died or otherwise got lost in the Faction war? Also, what buildings/shops got wrecked, went out of business, etc...?

Faction War casualties...
City Armory (Doomguards HQ) and Hall of Records (Fated HQ) lie in ruins.
Tower of Wyrm is also destroyed when Mercykiller´s pet got loose.
I think also that Alluvis portal key shop is also closed for time being since in one part of adventure PC search that fine establishment for important item (and in proces are likely to wreck place and be wrecked by Alluvis).

Off hand, I know that all the factols except Rhys were either killed or mazed (or, in the case of mad Alisohn, sold into fiendish slavery). Also, the Tempest of Doors wreaked havoc on the Portal Jammer.
... aka the Wayfarer, aka Portal Schmortal after the Tempest.
It only became the Portal Jammer in Shemmy's game. 
Estavan took a hit as well - the Tempest disrupted his trading lanes heavily and made a lot of his shippers wary of going through Sigil, so by logical extension he's turning his attention to portage through the Outlands and other portal nexus points.
